what could be causing hits to not be counted. I have to sites in the system testing it out, one sites hits are being counted but the other ones isnt.

Yeah, the biggest problem was I woke up to 3000 messages in my mail box that I had to clear, mainly all returned and failure to send messages that looked like someone mirrored e-mails from my domains.
