I have trades coming into other pages that aren't the main page of my site. Is it okay to also put the protect-x.php include on these pages to track incoming hit trades? Will it mess up the stats in any way by doing this?

it's ok.
You can put THE SAME button on other pages of your site. You don't need to add this pages to Protect-X account and get a new protect.php file for them.
