Just wondering, because sometimes I get hits registered as "bad" from regular sites like Yahoo.

Hits made by bots are different than the visitor's hits. This difference detects by the system and shows you as a graph and statistic page. Bad hits from Yahoo in your stat may be made by proxy user or by the search engine robot for example.
Now we testing the system that can detect not only bots and proxies but viruses and trojans.

And also, some of my sites say high numbers of bad hits like 50%, but when I click on "show" to see the statistics, there are no bad hits at all. Why is it saying there are bad hits on the front page but not when I look at the site's statistics?

My guess is you need to delete the bad trades from your script and then move them on protectx, from trade hits to the "no trade" section. Then protectx wont count those bad hits coming in. Thats my guess anyway. Hope this helps a bit.....

to frozenjag:
you are right. It is convenient to move sites that you don't trade (like yahoo, google etc.) to "no trade" list. Stat of the domains in "no trade" list is not counted in general stat.
